Structural knowledge of HIV on a molecular level is growing constantly, and novel software tools are now able to assemble the entire HIV-1 mature virion. While cellPACK provides a framework to generate such mesoscale models from their molecular component proteins, assembling the immature HIV-1 virion requires full-length structures of Gag and Gag-Pol polyproteins that need to be generated first. To facilitate homology modeling of such large multidomain proteins, we are developing Multidomain Assembler (MDA). MDA automates the task of template searching, visualization, and selection followed by multidomain model generation (using Modeller) and is part of the widely used molecular graphics package UCSF Chimera. In addition to optimizing this first step of the assembly pipeline, we are working on an online platform for building, visualizing and sharing cellPACK-assembled mesoscale models using the javascript library three.js.
