The PROFILE Commander Software - From Measurement to Presentation The PROFILE consortium deals with development of new diagnostic markers and therapeutic targets for nearly all important liver diseases. Therefore, a broad range of -OMICS techniques is utilized. In order to extract the relevant biological meaning a structured data processing pipeline is needed. Here, a software named PROFILE commander (ProfCom) is presented that facilitates the data integration of both Proteomics and Transcriptomics experiments carried out by PROFILE participants. The ProfCom comprises modules for different analysis schemes, e.g. for statistical analysis, for processing the results of the SCAIVIEW text mining software and for assigning measurements of different sources to pathways stored within the KEGG database. For convenience, the software produces output files, which can be used directly as input for Cytoscape, one of the most widely used visualization software in the Life Sciences. Performance of ProfCom is shown with respect to a data set obtained from hepatocellular carcinoma samples. Integration of further software components is intended, e.g. additional statistical analysis modules.
