Protein-Protein Interactions data provide means for studying global properties of cellular networks. Different data resources collect and curate Protein-Protein Interactions of Arabidopsis in order to provide data for further research and analysis. However, different data resources have different formats for the representation of interactions. We are developing a software package that can visualize interactions obtained from different sources. To this end, before the visualization step we wrap interaction data to the same graph data structure. The graph structure can be then visualized by means of different geometrical models. We use 2-dimensional and 3-dimensional representations and provide a possibility to switch between geometrical views and dimensions. Furthermore, the capability to retrieve the biological context of interactors into the visualized PPI network is essential. Therefore, we augment the network representation with GO annotations. In order to study how the nodes in the protein network are related to each other from an ontological point of view, we incorporate ontology reasoning in our software.
