TrakEM2 is an open source application for reconstruction of biological specimens from serial sections, both optical and electron microscopical. It was designed to rapidly navigate and annotate terabyte-size image datasets. The tool offers manual and automatic linear and non-linear image registration; annotation; manual and semi-automatic segmentation; 3d visualization; and analytical tools such as dissectors and volumetric measurements. Data from multiple modalities such as ssTEM or CLSM can be registered and overlayed using a variety of display modes. TrakEM2 can export image datasets for the CATMAID web viewer. CATMAID is a Collaborative Annotation Toolkit for Massive Amounts of Image Data. It is designed to navigate, share and collaboratively annotate massive image data sets of biological specimens through standard web browsers. The interface is inspired by GoogleMaps, with which it shares basic navigation concepts, enhanced to allow the exploration of 3d image data. It enables seamless sharing of regions of interest through bookmarks. Multiple modalities can be registered to the same annotation space and navigated in a synchronized fashion.
