The NIH Director Common Fund project: Library of Integrated Network-based Cellular Signatures (LINCS) is producing masses of genome-wide gene expression data collected from various human cell lines after perturbation by thousands of drugs, thousands of gene knockdowns, and hundreds of ligands at different time points and concentrations. In order to facilitate the integration, visualization and analysis of such data we are developing web and mobile software applications including the tools LINCS Canvas Browser (LCB) and Enrichr. We demonstrate the usefulness of LCB and Enrichr for the analysis of the LJP004 LINCS L1000 HMS/Broad dataset. After filtering perturbations to only include those that elicit a significant response, we link differentially expressed genes of clusters from such perturbations to transcriptional modules and cell signaling pathways using various gene-list enrichment analyses.
