We present the SWISS-MODEL Repository, a collection of annotated 3D protein models generated by the automated SWISS-MODEL homology modelling pipeline which is continuously updated for a set of model organisms. An interactive arc visualisation helps investigating coverage and selecting models relevant for key UniProtKB annotations which can be further mapped onto the 3D structure with the NGL viewer. Opacity shading of the representations allows annotations and ligands to stand out even in complex environments. Protein-ligand interactions are detected by PLIP and users can interactively select a ligand, a type of interaction or highlight a single bond. The quality of structures can be further examined with our structure assessment tool, which displays QMEAN model quality estimates and MolProbity outlier results directly into the Ramachandran plot, the 3D protein model and the protein sequence, also for any user uploaded model file. These new features should help users assess the quality and biological relevance of protein models.
