The eMouseAtlas Project aims to define a spatial atlas of mouse development as a framework upon which various data forms can be incorporated. One aspect of the project is EMAGE which primarily aims to spatially map in situ gene expression patterns from various sources. These can take the form of wholemount, section or full 3D data. Where the former two have been longstanding components of EMAGE, full 3D data has recently been successfully incorporated via a novel manual 3D warping technique devised within the project, and has been subsequently delivered to the end user via a novel web browser based interface that allows real time interactive virtual sectioning of 3D volumes. Querying of the database can also be accomplished by spatial means and is already possible for wholemount data, and will soon become possible for section and full 3D data, all within a standard browser window. In addition to manual 3D warping, we have also been testing automated methods via the ANTs package. Together, we hope the outcome of these methods provide a valuable research tool for elucidating gene interactions, such as syn-expression groups, and which can eventually be coupled to other data types.
