Jalview is an application designed for creation, editing and analysis of protein, RNA and DNA multiple sequence alignments. Jalview 2.10 (Dec 2016) allowed retrieval of genomic, transcriptomic and protein sequences from Ensembl, and annotation provided by the Ensembl Variant Effect Pipeline (VEP). Variants on genomic loci are translated onto protein products along with any associated metadata such as 'clinical_significance' - a field added by VEP to indicate if a variant is known or suspected to cause disease or some other pathology. Jalview is then able to map these annotations onto available structure data using the SIFTS database provided by the EMBL-EBI PDBe, and visualise them with Jmol (www.jmol.org), or UCSF Chimera (https://www.cgl.ucsf.edu/chimera/). The next release of Jalview, 2.10.2, includes faster tree and Principal Components analysis calculations plots, extensible score models, and enhanced support for working with variants and linking to UCSF Chimera. Jalview is open source, and free software. Development is managed by the Barton group at the University of Dundee, with support from the UK's BBSRC and The Wellcome Trust.
