GenoSets is a software analytical support system that provides back-end data warehouse and multiple front-end visualizations for the comparative analysis of microbial genomes. The system stores information on the annotation and functional categorization of genes as well as homology-based comparisons. The rich set of genomic information can be explored using the interactive charts, tables, and other multiple-dimensional visualizations. Because the connected views support aggregating data into sets, thousands to millions of data points can be visualized simultaneously across many dimensions. The set-based approach to comparative analysis helps to narrow focus and highlight common and differential gene and data properties. To demonstrate the system’s functionality, we present a case study for the comparative analysis of 9 Brucella strains. We show how GenoSets can be used to identify core and variable genes and the phylogenomic relationships among the Brucalla strains. Once the core and variable genes have been defined, we use several other views to relate these gene sets to functional and phenotypic differences.
